The main reason that holes occur in runners is friction, and the reason for the friction can depends on the following;

The most common reason is that your toes may be prone to dorsiflexion, where your toes turn upwards. This can occur more often if you are a heel-striker, striking the ground first with your heel, as opposed to your midfoot or forefoot. 
Other reasons for wear in the running shoe is that toe nails may be too long, thus causing direct friction with the material. Poorly sized shoes, either too big or too small, can cause holes to appear - too small and the top of the toe is always in contact with the material, too big allows the foot to move excessively within the shoe.
